I'm thinking September was there to distract Walternate from finding a cure so that Peter would die, thus avoiding all the shit that was going to go done because of Walter saving Peter. Now Walternate is on the verge of using that ancient technology to destroy our world.

Last night reminded me of some glaring hole I thought of last season
That being that it seemed like things were going bad on Earth-2 long before Walter opened the door to go save Peter. Bell hadn't gone over there up to that point right? Unless I'm totally mistaken and my timeline is all off.
