It's never confirmed that Nate is Maya's father. I can't imagine the show doing a paternity plotline very well, but it also seems to me that Nate is the kind of person who wouldn't want to know. There is an allusion to it in Season 5, I believe (when Brenda wants to explain who Lisa was to Maya).

I sort of agree - it would have been great to basically never get any closure about what happened - but given that Hoyt doesn't really go into a lot of details before killing himself and Nate never finds out the extent of the affair, we sort of get it both ways. I think it is sudden, but given his brother's death I don't know if it's out of nowhere. I choose to see Gabe as a regular teenager who gets high all the time to one who basically spirals out of control after his brother's death - the suicide attempt, the robbery, and the shooting being increasingly crazed behavior.

I agree that the Diaz-related characters are sort of dull. I think John did a great job explicating the hidden presence of Nathaniel over the whole dynamic among Rico, David, and Nate. We see this a bit more later in the season with the flashback to the last time each of the characters saw Nathaniel alive, as well as
