The CW probably figured they could just save themselves the money of having to digitally add them to the skyline. Admittedly that's really pretty offensive.

I don't think that scene was ever actually intended to be included for the movie though, it was shot specifically to be a trailer. I think they just ended up photoshopping the towers out like everyone else.
