I agree—he even said to Cassie "I know you're this way because of me." He was drawn to her because she had a kinder outlook on life than he did, and now he's seeing that her involvement with him has made her much more cynical and jaded, so he's mourning the old Cassie.

And it's not just mercy—they kind of unindoctrinated (is that a word? it should be) one of the players in the 12 Monkeys/Messengers/Witness game, which is key.

I don't think it's only the intimacy. It's the fact that he's been "with" her for presumably a long time and knows a lot about her, and she barely knows of his existence. I'd feel shocked too (time travel be damned) if I was suddenly told "hey, see that person you just met today? You've been sleeping with him!"
