No way that should happen. Nina is fairly low-level and doesn't really know much of value. A cursory investigation would establish that, the FBI would have known a hellava lot more information if the Rezident was actually the mole. From there it's a short trip to identifying who framed him.
Agree, Nina should still be a dead duck. If the show actually pretends that Stan's ploy is more than temporarily successful, it will plummet in credibility.
