So far Flash and Arrow have followed the Buffy model of a different main villain every season. I just assumed Savage would be the big bad of Season 1, and then they would move on to another threat.

Maybe they will go the Silver Age Justice League route and have them split up into teams and go on separate, connected missions every episode. That's a pretty good way to handle a lot of characters, especially over powered ones.
