I think that Lateralus is definitely their proggiest, but I thought the non-filler/ambient bull$#*& tracks on Aenima were on the whole stronger than the non-filler/ambient bull$#*& tracks on Lateralus. But both were incredible in my opinion, and Undertow and 10,000 Days were pretty great as well.
