From that same episode of 24, we never saw "Max" again (that guy on the boat who had been pulling all the strings in Season 2, including hiring Mandy to infect Palmer).
I think Whedon said making him gay was due to how Lenk was playing him. In his first appearance, Warren said something about refusing to build a bot of an actress for him (Christina Ricci, I think).

Say what you will about their music (I love them), but they are clearly very talented. Not only did she perform while undergoing chemo, but at live shows, they can play each other's instruments. It was amazing.

It's not so much that the show is saying adults can't be trusted. I think the incompetence/untrustworthy nature of adults is standard kid program fare. Avatar says that there are some adults you can trust and some you can't, and it's up to you to figure out who falls in to which camp.
Neat Wrap-Up
I'd say a good number of episodes don't wrap up neatly. Many of which are in Season 2.
