I think that she doesn't want to give up her son or risk his death so when she was given the child (and told the story of his birth) she made a point of placing herself at that crucial moment. So when she asks if he's ready at the end of the episode she really means 'are you ready to go on the run'.

One of the things that I saw elsewhere that makes a lot of sense is that her body would have treated her unborn children as parasites and killed them as embryos. Even if they survived to term they would still die during birth as Claire would continually regenerate during labor.

Hiro's whole point is that the bombing could not be prevented and that the more he meddled in the timeline (by attacking harris among other things) the worse the explosion was.
