I think there's a couple Adventure Time episodes that could qualify for this list.

Eh, most of the stuff they do encounter were strange missing links and genetic freaks living on the outskirts of rural civilization and didn't pose any serious threat to society as a whole. Obviously, the alien threat is an outlier but that's also something they put every effort into uncovering and stopping.

To be fair Mulder based all of his hypothesis' on folk lore and second hand accounts. It makes sense that Mulder, being the obsessive that he is, would be far more knowledgable about that stuff than Scully.
