Among the people in SI that even know Section 31 exists, I can't imagine them being fond of the organization. It's like the rivalry between the FBI and CIA, BBC, Matt Busby.
One thing I'm not sure I'm a fan of is that after this episode Section 31 became sort of a catchall retcon for any shady business that happened in the Trek universe. Novels tied the organization to a lot of those activities, and then ENT and Into Darkness used them when they needed Starfleet baddies.

I wasn't spoiled, so when I watched it the only reason I knew they wouldn't kill Kirk is because the story was still a coming of age story for him. They set it up as such with the scenes on Earth in act one.
