I've not read the quote where he said that (got a link?) but I kinda suspect Lynch was just humoring whoever asked him that question. I doubt Lynch thinks of his own works in those terms, of "universes" or "continuities".
Actually one of the interesting details of that scene is that it's the current Cooper, not the old one, helping Laura into heaven.
