I think the issue is that he delivered a knockout performance in There Will Be Blood, and then failed to follow it up anything remotely good. There's nothing so exasperating to many audiences as squandered talent

The argument I have heard most often (not sure if it's Criterion's actual rationale) is that part of Criterion's mission is to highlight not just films or directors but entire genres. And as a singular specimen of the late-90s bloated mega-epic, Armageddon is pretty hard to beat.
