Assuming Sayid's infection or whatever is related to Jacob's death does this mean he is now on MIB's side and as a result…

I think they suspect Sayid of being infected because the water wasn't clear and also because of Jacob's death though the hour glass might play a part in their suspicion.

I think the 'they' Jacob was referring to were Jack, Kate, Sawyer, etc.. It was my assumption that Jacob meant they were coming to this time.

I don't think it's easy for them to time travel now because Castiel is cut off from Heaven. This last bit of travel nearly destroyed him or at least his meat suit and they wouldn't have done that if it wasn't absolutely necessary for them to go back.
So going on a hunt through time might not be the best way to find…
