If I recall correctly Garrett (after discovering Coulson was on to them) specifically stated he wanted the plane to fly low with all of the engines in the more vertical setting until they had put more distance between them and Coulson… or something to that effect. So that's why the plane was at like 100 feet.

Top Hat is tough.  He recovered from being stabbed in the leg in the premiere like a boss.  Then the cut hand doesn't phase him, and finally a bullet(probably) to the side/stomach with no ill effects when they make it back top side.
