In 'Hermanos' you see that Jesse keeps his cigarettes in his jacket (around the 28 minute mark). In this episode, you clearly see Jesse in the lab, not wearing his jacket (biohazard suit pulled down to his waist). The 'Tyrus took it' theory makes the most sense.
