I think the "micro-series" is at least partly an homage to the original Mirage comics that did a "micro-series" of four issues, each focusing on one of the Turtles.  When IDW's first micro-series was successful, they continued keep doing them.  It's really just a second title that compliments the main title, but

Both.  The one-shots are in addition to the regular series.  The four issue "Secret History of the Foot Clan" finished just before they started the villain micro-series, starting with Krang.

This new show is pretty good.  I had dim expectations based on the teasers but I was thoroughly impressed.  It's not top tier contemporary cartoon, not on the basis of the first hour at least, but the animation, that looked wonky in promos, is good, the humor works, and the story was fun.
