In regards to the movies there's really not that many contortions needed - the Metropolis battle will leave lots of people, Bats included, thinking Superman's a threat. And even outside the movie there's Batman's paranoia about superhumans in general getting the better of him and making him devise/create failsafes…
Yeah, up till Operation Zero Tolerance most of the X-Men crossovers were good or at least decent, even Onslaught.
