The gameplay, atmosphere—it's all completely different. The fact that there are eight-ish dungeons and you get a bow and boomerang does not make the substance of the games remotely the same.
Personally, I don't rank ANY of the 3-D Zelda games especially highly. I mean, I guess they're okay for what they are, but "what they are" sure doesn't seem to have much resemblance to the games I fell in love with.

That's why I liked it, really: nothing against the fantastical elements, but I feel like there's a point at which Murakami sort of uses them as a crutch. It was a good idea to consciously restrict himself like that.
