I remember this being mentioned after the attacks as one of the few plots that had to be changed on TV. It actually started with ocd Monica insisting that they go to the airport 3 hours early, which was crazy pre 9/11 and required right after.

Of course, then they have Mulder and Sculler on, and more recently, the Glee cast.  The believers in the St Elsewhere universe don't even use The Simpsons, because all of the crossovers make it too easy

I think this would had been a good article to include some creators who hated their own works, that were actually good.  Eg. Matt Groening always hated the crossover episode with The Critic, even though it's still incredibly quotable; Franz Kafka never wanted any of his books published.
