Give that Wyatt was said to have some weird religious/cult aspect, it's possible that he's accidentally hijacking the "god mode" voice commands that the other hosts respond to.

I think the key component of Delores shooting the rapist wasn't that she was able to overcome her programming; nobody watching the show was surprised when that happened. The really relevant part was that her reactions almost perfectly mirrored William's at the beginning of the episode; i.e., they were human.
