A bunch of the effects team from Firefly moved on to BSG, so it could well be that the 'shaky and out of focus CGI' thing came from there.

It was funny in the DVD commentary for Train Job, Whedon pointing out all the character clues they had to force into the early parts of the episode. He sounded justifiably proud of himself for managing it while making sure it would make sense when seen after the pilot.
