That is the reason why it's overlooked - if the final confrontation had equalled or bettered the train-chase sequence, it would have been a pretty great movie overall. But instead, we got that dopey robot samurai fight.

I think this review is pretty accurate on the whole - I found T2 to be pretty disappointing (maybe it was a mistake to rewatch the original movie just before I saw the sequel), but for what it's worth, this doesn't necessarily seem to be the consensus view.
