I don't watch much Hulu, but muting using the OS and dragging another window in front or positioning the window with the ad off screen so it stays "active" will probably work.

What is on IMDb that says the American version is shorter? It started later, so the last two episodes haven't been released yet, but I'm pretty sure the episodes are uncut. The runtime is 75 minutes which allows for commercials.

I actually did play the Japanese version a few months before it was released, around the time the Wizard was being promoted. The local video store rented it out with an adapter to make the cartridge compatible with the U.S. system.
