I’m pretty sure Naughty Dog does facial mocap for their games. That doesn’t mean that animators don’t go in there and manually change a few things here and there so it looks more refined (a lot of devs do that).

Dammit! I was fine with him having his darker color eyebrows and mustache but now I don’t like ANY of them.

If you look at the full-size image you can see that the mustache and eyebrows are also similarly textured. But you’re definitely right, they are not as detailed.
