Perhaps rewatch the series? SEELE's fairly justified in attacking NERV in the series. They don't trust Gendo, and Kaji had been playing both sides. SEELE has their motives and Gendo has his, and they wanted to take him out, get Adam and Lillith to themselves. It's convoluted, sure. But SEELE's stance makes sense.

I think it's a smart film, only in the sense that they were the first to execute this premise well. It's so faithful to films of the silent era, and I love that it plays and explores with the genre of a silent film. But with that being said, I don't think it's a truly excellent film.
