I have been using http://domains.live.com and it is the best free alternative out there. It is just like Microsoft account but with your own domain. Setup is as easy as Google apps, account limit is whopping 500 accounts (you can even have more for free if you make a request) and you get all the benefits like

You really don't need the signals at all! Once you have configured the Authenticator app, you are good to go with the time based codes generated by that app. But yes, two factor is boring especially when it comes to mobile apps and all.
