Mother 3 tops my list easily, closely followed by EarthBound/Mother 2. The Metal Gear Solid series is another top contender, especially MGS4.

@RPharazonius: While it's true that the SNES did have amazing graphical capabilities for the day, it's worth noting that the machine itself couldn't actually produce any 3D graphics. The polygon models seen in games like StarFox were actually the result of some clever techniques.
I don't think anyone doubts that Nintendo's next console entry will support HD. Their position on HD since the Wii's launch seems to be "We don't need it right now, but we can see that people definitely like it."
@KeroseneClimax: Sadly, there is a downside to playing games like that on the original systems these days. The battery-based memory in many of those old cartridges has an average lifespan of about 15 years, so there's a good chance that your FFIII cartridge might one day decide to lose your save file. In 1995, I wanted a Virtual Boy for Christmas. I knew about the limited graphics, the potential headaches, and the unlikeliness of its continued success. But I still wanted one. And I didn't get one.
This is really impressive graphically. And I did enjoy the previous games, so they have my attention.
