Especially since Hush was involved in the side quest and teased for the sequel. I also want the court of owls to make an appearance, but they feel more like a main antagonist as apposed to just a side quest.

He does actually. It's part of the side quests where you take pictures of the mysterious figure who leaves the symbols, and then at the end you meet him and he gives the ominous message about Gotham burning all metaphorically.

So yeah, some people will be offended, but that doesn't mean the joke shouldn't exist for others to find humorous.
