I don't think this is accurate, some engines are more efficient at burning gas than others. Even if both engines produce 200hp, they don't have to necessarily consume the same amount of gasoline to produce them.

Because bigger engines have heavier pistons/rods/etc, they'll require more gas to even move those components

All you're saying is true. I don't think anyone is (at least I'm not) saying Porsche and other manufacturers are dumb. It just doesn't take away the sadness of the collective move out of manual. I wish they would've kept their quest for performance to the GT3 RS and given the GT3 at least a manual ($25,000) option.

For a good percentage of enthusiasts, PDK doesn't outperform the manual in the FUN category.
