The ships they were taking down to the planet were troop transports whose only role is to ferry people from a planet to a starship and back. No need to put light speed engines on those I guess.

This is just one viewing again, but I seem to remember something about “do a better scan in that area” that found the cloaked ships. They weren’t cloaked like Star Trek, only stealthyish so when they did a more focused scan they were spotted.
