Yes, chipotle is a nice way to add a little smokiness. Or just roast the onions, jalapenos, garlic, and some tomatoes for 40 - 50 minutes before doing the rest of the recipe. It's not a substitute for smoke in your meat, of course, but roasting your veggies is good for stuff like this.
