IX is probably my favorite. Characters had the most character, the story rocked until the last disk. (PS the protagonist of 9 was Zidane, not Tidus). It was a bit childish, but compared to the self serious dredge of 7 and 8 it was a nice relief.

Personally, I think it peaked with Mario Kart DS. 64 was the next best, but going back and playing it, I much prefer the controls of the newer games. There's an awful lot they did in the newer games I don't like, though, and 64 has the best battle mode stages by far.
