Even in the stages where you have back-to-back fights you can still repair. You can repair from the pre-combat menu, not just going to Abyss.
I stand up when the plane lands because I have a busted knee from getting hit by a car when I was younger and sitting down for long periods of time is agony. By the end of the flight my legs are screaming at me to get off the plane and stretch out a bit.
