Banner knows where the Tesseract is because the tracking algorithm produced the result almost immediately before the Helicarrier explosion. Banner saw it, said, "Oh God", then Boom, he Hulks out and all hell breaks loose.

I've seen it and it is pretty awesome, especially for a movie in which almost nothing happens. They just kinda hang out and it is excellent.
