She's a marine, most of the ones you see naked are marines. Marines have very strict exercise regiments. It's pretty standard. The military breeds discipline in you, and a lot of that is centered around taking care of your body so you can be at peak combat readiness.
Indeed, I noticed that as well. Shepard may have bigger boobs now, but they're still pretty small, especially compared to other females in the game.
