I believe there's some lore reason for why they suddenly started purging the Elites, some old bitterness from when they were first forming the Covenant or something, but it was never mentioned in-game.
I would have agreed with you in Halo 1, but when the Covenant Civil War happened in 2 and 3, I (personally) was a lot more interested in seeing how that developed.
I think it was more due to the fact that they tended to hijack a game's plot; players were typically more interested in the war between the humans and the Covenant than dealing with yet another outbreak of space parasites/zombies.
