Just go into the room with the jars right before you get into Hyrule Market. Infinite rupees!! It would just take quite a while!

In the beginning of windwaker it explains OoT and how link defeated Ganon. It would not make sense if it was in his failed timeline because then the whole first beginning sequence would be invalid.
