Disagree on the Halo 4 front. It was easily one of the most poorly designed campaigns in the series, with some of the most bland level design I've seen in a shooter other than CoD.

I was thinking more about the end concept art that came out of Metroid Fusion and Zero Mission. But I agree that Retro did a great job with her in the Prime games.
The video actually addresses that. Their visual designs conveyed certain things about them, whereas Wendy's only conveys that she is female.
