Joel was a bad guy at the start of the game, going on just actions, but so are the Fireflies. They murdered and committed terrorist acts and tried to kill a kid. Joel saved her. Once again, going on just actions, not intent.

Humanity is the bad guy. The Fireflies are worse for trying to kill a kid to save modern civilization, than Joel is for killing people to protect her. If people are willing to sacrifice their own just to elevate their situation, then they’re not worth it.
