Playing the Wii U version right now. You can access Options via the gamepad, and there are two camera related options. The first, labeled 'Camera' is described thus: "Reverse the left/right directions for the (R stick) camera controls"

But, can you invert the X axis in the control scheme? That was what broke Windwaker for me. I loved the game, it was so amazingly beautiful, but pushing the stick left to turn right never felt natural.
