I'd say it's not so much hinting as outright telling that a war happened between kingdoms. You literally see armies of People and Pokemon clashing on the battlefield.

There have been a couple, if you include the comics and movies within the same universe. In the movie with Lucario, there's a war in "medieval" time with armored pokemon and people. Surge mentions a war at one point, and pokemon get killed in the comic.
