I agree, Civil War made no sense - it was a made-up conflict, they had to reduce the number of mutants to 198, made the X-men neutral, get rid of Hulk and Thor so the pro-regs have a chance.
But in MCU there are no mutants and they only use ideas of the Civil War storyline, so it may work very well. They hinted in…

And they had to make the X-men and all remaining mutants (198) as officially neutral.
So the whole Superhuman Registration Act and the whole Civil War didn't make sense, since there is so few superhumans.
