If Southwest ran a train system then my guess is it would be profitable. Maybe the answer is killing Amtrak and letting the freight rail companies get back in the business.

Unfortunately you don't really invest in a train system. Investing in something anticipates an actual return on investment, which in just about every instance of commuter trains is non-existent.
