Generally they just buy the distribution rights, allowing it to be shown to a wider audience than any independent filmmaker could ever do on their own and giving Fox a portion of the profits.
It was the first long form film with a linear fiction narrative and kicked off a trend in towards long fiction films that continues a century later. I will always appreciate Phantom for being one of the few Broadway Musicals containing classical ballet. I happened to be in one of the first school productions of The Phantom of the Opera as a ballerina, so it will hold a soft spot in my heart no matter how dated it is.
Gravity Falls is definitely doing this. Season 2 has probably been the darkest stuff ever shown on the Disney Channel.
