It does "magically" remember....actually Cydia is the outlaw iTunes store that pretty much functions like iTunes, except you get better stuff for free in addition to very useful apps like this. The license tracking is done in your Cydia account, just like a purchased app in iTunes.

Look for PKGBackup in Cydia...works well and is now integrated with Dropbox as an optional backup storage location.

Answer #1 & 2: Restore the device to Apple IOS before seeking Apple care. They will not know that the phone was jailbroken if you at least restore. It'll be a problem if you can't get the device to function to the point where it can be restored with Apple IOS.
