Without getting into spoilers, yes. The final boss at the top of the Chrysler Building (only accessible in NG+) is very impactful on certain aspects of the story, and beating that boss changes the ending.

Chrysler Building is pretty easily doable on your first NG+ run. You get more than enough in the building to make yourself a weapon that can do the job.
