Completely agree with you. You can enjoy something despite being aware of its flaws (see: this show). I don't think Amy anticipated that it would seriously spoil all future appreciation of the movie for Sheldon (and the guys). Which is, of course, ridiculous.

Well, for once either of the love interests is prejudiced and full of pride. It's not that one character represents the one flaw and the other character the other. That's just lazy simplification.
