Based on further research it looks like the tale of Big Boss declaring himself Snake's father is something that was added to the cannon in Metal Gear Solid 1. Snake himself tells Naomi Campbell that Big Boss told Snake he was his father shortly before Snake killed him. This whole plot thread didn't exist before that.
