They are setting up Coulson to turn on S.H.I.E.L.D. He's either a LMD or the Vision. Then he will have to decide whether to side with Ultron or not. Coulson subconsciously knew this, which is why he brought Skye in, because he knew she wouldn't trust the organization and would poke around.
